I'd go with Fear Yourself.
I second that. Although that's the only one I own (so far) from that period, I've listened to most of the others. Fear Yourself has/had so much emotion that it oozes out of your speakers or headphones into your ears and then somehow reaches your brain. It's a chilling experience.

Now there's Is and Always Was, which I like quite a bit. It seems to have a bit more variety than other post-2000 albums, but that doesn't necessarily make it any better.

FEAR YOURSELF is my favourite. Mountain Top, Fish, and Living it For the Moment are three vital Daniel Johnston tracks. His lyrics are great on this album, and they come in torrents. The instumentation is far from subtle, but I think that works great on this album. It's expansie and hectic, and special mention to the stringed instument on Living it for the Moment.
