Is it Daniel hitting the keys really hard? Is it some kind of built-in metronome/drum machine on the organ? Are they daniel whacking on a table or something for percussion during an overdub? WTF is that sound and how did he make it?

Don't know how true that is but it does kind of sound like that. But on "The Beatles" there is obviously some sort of drum or drum machine.

I dunno...
